Any idea what this hole in the roof is for?

I’ve recently moved house and seen this on the roof. And now it looks like we have a leak which looks suspiciously like it’s coming from here.
It wasn’t picked up in the survey, so I’ve no idea what it is. Any ideas why you would intentionally have a hole like this in a roof? the second picture is taken from above with a selfie stick, unfortunately I couldn’t reach further.

A flue of some sort, or an old soil pipe, that has been removed. Can you get in your loft and see any evidence of what was there. Is it above a kitchen with a removed boiler, or a toilet/bathroom.

It should have been picked up on the survey unless inspection of that section of the roof was specifically excluded or subject of limitations in the report.

Is your house one of several in the area of similar design?
Take a look around the area to see if a similar house has a chimney there
Probably a boiler flue/chimney that was badly removed
 
The drain looks as if it may not quite make it into the gutter fully
Needs a lead soaker beneath in lieu of the tiles that ordinarily would be there. Regular plain tiles would have fouled the falls from the lead outlet in any case - eaves tiles may have worked...?
