Chimney damp or leak?

Hi,
We have an old blocked off chimney that runs up through our landing and bathroom and out through a section of flat roof. It used to run to the kitchen but was removed at some point in the past leaving only the upstairs section.

It was ok for years but last winter a wet patch formed on the side of the chimney breast facing the landing after a period of heavy rainfall. We had several roofers in to look, and it was decided to remove the obsolete chimney stack and extend the flat roof across. New flashing and tiles were also installed around the new roof.

The wet patch had faded, although not totally disappeared since the work was done, but has reappeared in the recent heavy rain. I assume the work hasn't fixed the leak, but someone suggested it might be damp.

Does anyone have any ideas? I've attached some photos to illustrate the problem, including what the chimney looked like before the stack was removed and afterwards, as well as the chimney breast on the landing with the wet patches.
