Exterior shutter painting

I have recently had 4 wooden shutters chemically stripped to remove old paint. After a few weeks I resprayed the shutters with an exterior paint (zinsser) and screwed them into position.
After being in position for 2 weeks, and after 24 hours of continuous rain, I noticed that they had started to discolour and the paint bubbled up. It looks like I will have to remove them and respray but I’m afraid this will happen again.
Has anyone any ideas on how to successfully proceed ?

Which primer and undercoat did you use?

You did paint the tops and the backs, didn't you?
