Timber expands and contracts with moisture levels in the air. Just shave bit off to create an expansion gap. I think you can get away with just trimming the ones that you've left loose for access.
 
It's just going to be a pain trimming a few mm, the ends will be easy it's the length which will be messy with it being chipboard
 
on a hatch you would have a say 2-4mm gap and a 12-22mm lip for the trapdoor to sit on
if in your senario the whole boards are removed meaning they have to slide to unlock or are not interlocked what exactly is your setup??

This is easily done with with a circular saw and a guide fence. Very difficult with a handsaw.
But you either have to trim them to fit, replace with something that fits, or put up with it.

I've got a circular saw I suppose it's not too bad I thought I was going to have to trim all the side pieces
